The crew at gskinner.com has created a panel that will let you use Flash CS3 to create AIR applications without opening Flex Builder.
Adobe is still working on adding AIR authoring to Flash CS3, but the folks at gskinner.com couldn't wait - so they made a Flash Extension that installs as a panel and produces and packages the required files. Just download and install the Flex Builder 3 beta, download and install the MXP file and you are ready to create AIR (formerly Apollo) applications using Flash CS3.
We have not reasearched this fully, but we're guessing they are using the JSAPI and the ADT command line tool that comes with the AIR sdk.
